Gordon Freeman isn't exactly a character and G-Man doesn't show up much. Still I'd put the latter on the list.
Some other obvious ones would be Jon Irenicus and Andrew Ryan, Garrett and a certain someone from System Shock 2. Perhaps some characters from Starcraft and Warcraft 3. Kerrigan and Arthas probably.
Susan Ashworth would deserve to be on there, but The Cat Lady was a tiny game. Similar case with Cassia from Blackguards 2. Great character, but too obscure.
I'm sure there are many other obvious ones I can't think of right now.

There’s also the whole thing about Ellie being there but not Joel. A slightly more debatable one than the omission of DK and every single Street Fighter.
I mean Chun Li, for God’s sake. She was like the only woman in games for those who, like me, were too crap to finish Metroid.
